I think you woukd near to clear with all airlines before leaving shanghai otherwise you would not be able to get a boarding pass. Unless you booked well in advance and checked in online. I know a lot of local airlines wont let you book online if its 2 hrs or less before the actual flight.

If you already have a Non B and work permit why did you go get another visa and not just extend the original one? Did you move jobs?Normally you just extend every year. Also if you have 3 months then if you are applying for a work permit again then should not be a problem getting the 1 yr extension within those 3 months.

Am i missing something? If you have a WP already then you would be getting 53k + per month income. Isnt this enough to pass the 40k per month criteria for the O visa? Should not have any issues right just renew annually and 90 day reporting. No need to exit etc

Do you want to stay on the Non Immigrant O for any particular reason? Why not switch to a Non Immigrant B? The company can issue all paperwork for this plus you say you have a work permit so this can be applied for again under your B visa. Also if you have a WP already then the minimum wage is baht. You should have no problem showing the baht per month on your current O visa right?

You know what thailand is like. If they have your passport and wanted to cause problems they can take a quick trip to immigration pay a couple thousand baht and get VOID stamped no problem. Maybe you could offer to cover some of their costs and leave amicably. That way you keep the visa no problem plus if you find a new job you have the right visa and can extend as long as within time. If they do cancel then not a huge problem 500 baht overstay per day and then the cost and hassle of going out and starting again. Have to way up the costs. If you settle and walk away im sure they would release salary and all hunky dory... only my opinion

It seems they want to make it awkward for you. They could ask for immigration to cancel the visa which was issued based on their company documents. But that would take time and some favours... depends on their relationship with immigration

If they wanted to cause problems they could say you obtained the visa based in their company documents and now you wont stay. It obviously cost them money to change the visa and do the application. If they used an agent to so the process then probably around baht in fees etc. If they have their own HR and did themselves then maybe 1700 plus some time etc. I dont think they can cancel the visa now but obviously they are probably pissed off at the cost and waste of time.
