I think you're in a bit of a unique situation, the embassy seems genuinely remorseful, I'd take this opportunity to reply to the email with a single request of what exactly was wrong with your application. As far getting anywhere with them in losing your fee or whatever, it ain't gonna happen, so don't go there. Just simply say thank you for the follow-up answer and ask if they would be so kind as to inform you where your application was weak or failed. Good luck.
