The clock is reset when you return, but your missing a filing date will be on record and you will probably get fined.

When you leave the country show both passports, when you want to return you only need to show your valid passport.

arrival day counts as day one, so you would count 89 days after that, and you can do it up to 15 days before or 7 days after (calender days not working days).
