You should deal with the Gym directly and not through an agent. Agents have been copying paperwork.

Is it necessary to pay 1,600 baht for a TM30 filing due to a previous landlord's negligence?

This is not a thing, that agent can't see any TM30s that have or haven't been done.

This is a reason I avoid any agent's.

Tell the agent you will do the TM30 yourself and go to immigration and do it. When at immigration don't mention anything about the missing one.

It's a tourist visa. The DTV doesn't allow you to apply for permanent residency after the 5 years like over types of visas.
