 yes and make everyone else wait. Do it before you go to the immigration line don't hold up those that are organised and have theirs already.

Can I exit Thailand to Laos and re-enter with a different passport?

Switching passports will not make any difference if your trying to avoid them knowing how often you come as your fingerprints will advise them.
