 But I already submitted my application with a ticket from India. And have explained in email where I am.

I wouldn't get away with it.

 I think it's too late to suddenly give a new ticket. Already spent a fortune. (I have to leave India, so not really a choice).

I'd also be really nervous at immigration in India and Thailand if they realised the visa had the wrong flight details.
