The 90-day online reporting does not ask for the TM.6, so will they catch you if you don't do TM30 (after returning overseas), and just do the 90-day?

To be sure ask your immigration. I was fined once when I came back to Thailand from abroad. Had no idea about that rule. The second time to avoid to be fined I went to immigration just to hear from them no need to report....
To do a 90 day report online you’d need to have a TM30 filed as the new system matches addresses. To do one in person at an immigration office will depend on their rules as to whether you’d need one on file. Some won’t some will.
