TLDR : Answer Summary
If you are outside of Thailand and missed the 90-day reporting deadline, you do not need to file the report online. The requirement for reporting ends on the day you leave Thailand. When you return, the 90-day count will restart from day one. It's important to ensure you have a re-entry permit before leaving Thailand.

It sounds like you're out of the country. Hopefully you already have a reentry permit. Your 90 days starts when you reenter Thailand.

14 days before or 7 days after a 90 day report can be filed.

. In person yes. Online you can't do it late, only early. I found this out the hard way today. 2000b fine.

my 90 day report was due on 29th June, I did online on 28th June with no problem or fine.

28 is before 29. Steve did his after the due date and it wouldn't accept it. In person 90 day reports can be done 14 days before the due date, or up to 7 days after without a fine. Apparently the online system won't let you report after the due date though.

If you’re outside of Thailand then the need for reporting stopped the day you left. Regardless that the system “thinks” you’re due. When you re enter you restart at day 1.
