I have had to cut a visit to Thailand short. Entered on a 90 day non o visa, if I obtain a re-entry permit would this prevent applying for a new visa and entering on it upon return?

Basically, yes. But you need to return to Thailand on or before the date on your current stamp, as the re-entry permit will also have the same validity, and apply for your extension.
So, if you plan to back to Thailand before your current stamp expires, get a re-entry permit before you leave.
A re-entry permit works like "keep your current stamp alive", it wouldn't add any day more than you have now. So cannot do the "save the remaining days for later" thing.
