It depends on Immigration Office, some want you to do it directly others don't mind if you do this on your next 90 day report. You need also the letter from your Embassy.

So you pick up your passport in BKK, than become residence in Hua Hin. You need to report your address within 24 hours after arrival at Hua Hin Immigration, you can directly transfer your stamp that day.

I’m currently in Chiang Mai but will be in Hua Hin when my next 90 reporting is due. Can I wait until I’m in Hua Hin to transfer the extension into my new passport? Thanks

I’m collecting my passport from the Visa Application Centre in Bangkok (not the embassy). Will they still give me the letter or do I have to go to the embassy and get it?

The embassy will give you a letter with the statement why you changed passport and that the new passport is genuine.
