Currently on a Non-B 1 year extension. I plan to leave my current job at the end of May and travel out of Thailand for six weeks before returining to work for a different company in Bangkok.
Will i have to apply for a 90 day visa when i return or would i be able to extend the same work permit/work visa?

You need to cancel your work permit and extension based on employment before you leave Thailand. You cannot apply for an extension for working for a different company on your current WP and extension.
