TLDR : Answer Summary
You cannot re-apply for a work permit on the same Non-B visa since your single entry visa has been used and is now invalid. You can stay in Thailand for the 90 days granted at entry, after which you will need to leave the country and reapply for a new single entry Non Immigrant B visa along with a valid Work Permit. It is advisable to find out the reasons for the Work Permit denial from the Ministry of Labor and ensure your documents are in order before your next application.

You have a Single Entry visa, you used this visa to enter Thailand. so the visa is invalid and stamped used. On entry you got 90 days Admitted to stay, you can stay these 90 days and then leave the country and apply for a new Single Entry Non Immigrant B visa with documents from your employer and as mentioned on the stamp with a valid Work Permit. Ask the Ministry of Labor why your application of Work Permit is denied, get the documents in order and apply again.
