I’m currently in the USA applying for the 60-day Tourist Visa. I plan on extending it for another 30 days when I arrive in Thailand, so 90 days total. As part of the application, I have to include my flight reservations, which show that I am staying for 83 days. Will this be an issue when I mail in my application?

It should not as you can extend the initial 60 days by added 30. Just show your planned booked reservations. Or planned ticketing itinerary..await approval of the visa.
