TLDR : Answer Summary
The 90-day Non-O marriage visa starts on the date of entry to Thailand, which in this case is July 3rd. Although the eVisa is valid from June 9th, it allows entry until the visa's expiration date, and your stay is permitted for 90 days from your arrival date.

Your passport entry stamp shows you the last day you are allowed to be in Thailand. That's the only thing that matters.

Out date. Stay permitted until date. The date further away from 3 July. The date you have to leave date. That one.

The Visa itself has a validity of 90 days from the date of issue, this means you have 90 days to enter from the date of issue before the visa expires, upon entry you were stamped in for 90 days.

Your VISA started on June 9th. But that is already used and irrelevant. You no longer have a visa.

Your permission to stay that your visa granted you started on July 3rd and would run 90 days from the day you entered.

You could easily see this just by looking in your passport.
