So what happens after 90 days though? Extension till when?

If he gets the visa he gets 90 days of stay. Before this 90 day periode finish, he visit the Immigration Office to apply for an Extension of Stay. IF granted the permitted up to date will match the permitted up to date in your passport.
Before that date both of you visit Immigration and apply for a new Extension of Stay.

That is totally up to the university AND the immigration office you deal with as far as if you can have your husband get a 90 day Non-O visa inside the country
OR
whether you have to have him take the documents to a thai consulate in another country and get the 90 day Non-O visa.

your husband needs to get a 90 day Non-O visa based on being married to a foreigner who has a long term extension here (you being on the year extension based on study). NOT all immigration offices issue it inside the country. You need to check with your university AND the immigration office you got your ED visa/extension at.

yes, ask your University to provide you the required documents and ask them too if they support you in doing the conversation in country.
