As a citizen of the United States can I apply for a Thailand 90 day visa while in the Philippines? The only reason I am going to the Philippines is I was warned by the immigration official at the airport upon my last entry to get my visa situation settled for long term or I would not be allowed entry into the kingdom.

Jumping out of Thailand and applying for tourist visas isn't much of a strategy to live in Thailand and will fail at some point. I suspect what they meant was to get a long term visa

Unlike the Philippines, for Thailand you really can't live here on a tourist visa anymore. So get a retirement visa for your next visit.
Philippines is much easier to just keep rolling over visa extensions without leaving the country even without a retirement visa. Probably worth trying it out for a few months to see how you like it, especially if you're not fully set up in Thailand yet.
