Planning to go to Australia in October for a family thing and while there will renew my partner's OA. He is in his second OA year and will have a multiple re-entry permit.
In the event that the OA application is rejected (say for incomplete documents and we don't have time to resubmit) will his multiple re-entry permit be cancelled? Will this complicate subsequent OA applications or extensions based on retirement?

nope, IF he doesn't get the O-A visa issued his current admitted until stamp and the re-entry permit he got while on it would still be valid when he returns to thailand
