If you have a missed 90 day report, do you need to pay the 2000B fine before you can get a re-entry permit at the airport?

TLDR : Answer Summary
It appears that if you have a missed 90-day report, you do not need to pay the 2000B fine before obtaining a re-entry permit at the airport. Comments indicate that airport immigration typically does not enforce minor infractions such as this and that any fines may only be addressed during future immigration services.

Can confirm, there were no issues.

Airport immigration don't give two hoots about 90-dayers or TM30s. Any infringements might come back to bite you later, but these are minor infractions. They're never going to cause any major issues

Probably not. They'll just fine you next time you use a regular immigration service if they notice.
