So my employer is applying work permit for me and asking me to stay out of Thailand. I can’t find the reasons about that on google. May I know is it true? Just want to know the reasons. Thanks.

TLDR : Answer Summary
It's common for employers in Thailand to request that expatriates remain outside the country during the application process for a work permit. This procedure typically requires the issuance of a Non-B visa first. The employer may be ensuring that they complete the necessary paperwork and documentation before the employee can return with the correct visa.
it comes down to the fact your employer said leave the country so they can apply for the work permit, then get the documentation to you so you can apply for the Non-B visa.
I think we've answered your question AND truth be told it's not really all that thai visa related ;)

From my own experience, before applying for work permit, one must have a Non-B visa. But if you already have a non-B, I don’t see why you need to leave in order to apply for the work permit.
but is it necessary to leave the country for that? I am asking as someone whose ex employer failed to ever get me a WP because they either were clueless or didn't care. I'm still in the dark about it all.
That's exactly what my employer said. I think you are right Mr Tod. Thank you so much.

there are many classes of work permit for a WP3 <- the one I see most people get they have to be out of the country when the employer applies for it. Then they get the receipt of application and another document from the MOL and send it to the applicant in another country along with the regular company documentation to get a Non-B visa.

It is common for you to be out of the country while the employer applies for the work permit for you and gets the receipt of application.
