There are two different things
One is the visa validity <- that is 3 months from the date the visa is issued and is how long you have to ENTER thailand
The other is how long you get stamped in for <- that is for 90 days from the date you arrive.
As long as you enter before the visa itself expires you'll get stamped in for 90 days (even if you entered the last day the visa is valid for)
