Is it common to receive a reminder from the online system that your tm47 is due on a date that is not correct because the day count would have reset by leaving the country and re-entering?

TLDR : Answer Summary
Yes, it is common to receive incorrect reminders from the online system regarding the TM47 reporting. This happens because the system does not recognize when you leave and re-enter Thailand, so the counting of your days resets only when you calculate your entry date as day one. It's advisable to track your own reporting dates and expect to report in person, as the systems may not be synchronized.

Very likely that you’re dealing with two separate subsystems. Hence the difference, and not being in sync.

Yes very common. The system has no idea you left and re-entered. You can just ignore the email, you'll need to work out the date for your next report yourself with the day of entry being day 1, and most likely will have to report in person
