TLDR : Answer Summary
Yes, a re-entry permit that is already obtained and in your passport is valid for your train journey to Kuala Lumpur via Pedang Besar, as it can be used at all ports of entry. However, if you need to obtain a re-entry permit, it must be done at an airport or through local immigration before departure, as they cannot be purchased at land borders.

You need to get one from immigrations, you can't buy then at land borders.

Yes it is valid at all ports of entry. You can only purchase them at an airport when departing (for a land departure you purchase it in advance).

If you’re not on a visa with multiple entries you can buy re-entry permits on your extension of stay at the international airports or your local immigration.

You cannot purchase a re-entry permit at the border, but if you already have one then you can use it anywhere.
