My non B-Visa trip to Savannakhet was sabotaged when my school didn’t provide an approval letter from the MOE which is apparently a requirement. If I get a 60 day tourist visa from the Thai consulate can my school convert it to a Non-B at immigration in Bangkok? Or does it have to be a 30 day visa on arrival by flying in? My car is parked at the border in Mukdahan so flying isn’t really an option.

yep, in fact a LOT of people who do that conversion off 30 day visa exempt stamps can't get their documentation fast enough and need to get the 30 day extension to have the 15 day minimum time required.
If they couldn't pull off the documentation to get a 90 day Non-B from a thai consulate I wouldn't be so sure they can pull off the in country conversion because the documentation is much more stringent.
