TLDR : Answer Summary
The user has an expired IB visa (Non-Immigrant B) and received a denial for their work permit. They are inquiring whether they can obtain a tourist visa and re-enter Thailand through a visa run. There are comments addressing the complexities with the Thai immigration system, particularly the lack of communication between different ministries regarding visa approvals and denials. Additionally, there are warnings regarding the chosen points for visa applications and suggestions to contact the BOI for assistance.

nearly 90 days ago, you went to HCMC to get a Non Immigrant IB visa with documents supplied by the one stop service center of the BOI, this means including a receipt for application for Work Permit and you never got the work permit and you never asked for the work permit and you did not work all this time?

there is no set # of airport entries. But can be denied entry if Thai Immigration Officer sees too many entries ...too long of stay in Thailand.

Henry Pernu yes. You are allowed two per calendar year...entries without a visa . And each one may be extended for 30 days at Thai Immigration fee is 1,900 Thai baht.

Why was it turned down after having these requirements to get an IB Visa?

Non-Immigrant Type IB (investing or working in a BOI registered company)

Letter from Thailand's Board of Investment (BOI)

Letter confirming employment details from an employer

Financial evidence e.g. bank statements, proof of earnings, proof of sponsorship from a third party

because the 2 different ministry's are not connected.

Basically one has said yes, the other has said no.
