What you are confusing is a multi-entry Non-Immigrant Type ED visa (which are hard as nails to get) with a multiple re-entry permit while you're on an extension of stay based on studying.

No, it's not limited. You can either get a single re-entry permit for 1000 Baht or a multiple-re-entry-permit for 3800 Baht.
Just make sure that your come back before your visa/extension of stay expires.
