I have multiple citizenships (EU/Hungary and non-EU/Serbia). Will there be any problem for me if I apply for a visa with a passport that I have not used to enter Thailand yet? (I have already entered Thailand with this EU passport this calendar year.)

Just to answer your question:
NO, you can NOT apply for a new visa using another passport while being inside Thailand.
IF you are outside Thailand you can use another passport.

Be aware that if you've just had an METV immigration is likely to take you aside and question you as to why you are spending so long in Thailand. They are clamping down on people trying to live here on tourist entries. Swapping passports won't help, all your information will be on the immigration officers screen so it may look even more suspicious

There is no EU passport. Each country is individial when it comes to entry rules into Thailand

Example. Romania is part of the EU. But with a passport of Romania you are not allowed a 30 days visa exempt entry. Instead you need to apply for a VOA.
As i said. Non exempt as it was already. No change. Meaning Visa on arrival (VOA)

You can enter Thailand with whatever Passport you choose.
However, be AWARE that Thai Immigration computer systems will know you are using both of your passports. They link you to both. By fingerprints and facial identification photo identification.
The Thai Immigration Officers who greet you on arrival will know your entire history of entering and staying in Thailand.
So if you are concerned about your being allowed to enter Thailand, suggest you get the correct Thai Visa for your planned stay before you fly to Thailand.
And even with a Thai Visa, the decision to ALLOW you to enter Thailand is up to the Thai Immigration Officer who greets you on arrival.

Back to back visas may be issued by a Thai Embassy or Consulate, but allowing your entry into Thailand might be questioned by Thai Immigration Officers upon arrival. Be prepared for questions as to Why you are returning to Thailand so soon or Are you working in Thailand?
I am no longer in Thailand. And as a dual citizen I have the right to legally use any of my passports when traveling. With my passport that I have not yet entered Thailand with, I also require a visa (outside of Thailand) to enter the country. When applying for a visa, it is possible to indicate that I have another passport. The fact that I am already listed in the Thai database and it is connected to the other passport is ok. I am not banned from the country or restricted from entering. And applying for the new visa is also a tourist visa, with entry by air - late this year. So, everything is legal and lawful. I just want to double check to see if anyone has had this experience (not an assumption, it's not relevant).
