Can I apply for DTV at Hanoi but stay at a hotel in HCMC? The entire visa process is online so does it matter where i stay in Vietnam?

There are 2 consulates in Vietnam. They both serve particular areas so you must apply at the one that serves your location. You can't stay in one location and use the consulate that serves a different location

Yes, it's fine as long as you're in the same country. But if they invite you for an interview, that could be a bit of a hassle.
