Trying to do online 90 days report, the app pops up that I'm on 214 days overstay status, since June 18/2021. However by that time I already extended my Visa and I'm granted to stay until June 18/2022, have the stamp on passport as a proof. Going to Immi tomorrow, in the hope I will not be arrested, to ask them to fix it. Maybe this is the reason the app and website are broken for many. It's rather annoying.

That is not a problem for you. It was the same for me. I then made the 90-day notification in person and also pointed out the error. No one was interested, and the error in the app is still there. Just do the 90-day notice in person or use the new online 90-day notice.
It appears that there are two online systems. Yes, the new, public – facing system replace the old one. But it seem fair is another one of the agents have access to. When you go in person or post a 90 day report, they enter it into the back office system, but apparently not into the public system. I had this trouble too. It didn’t show I was on over stay, but only my reports cervical times back when the old system is working. I don’t want to go to Muang Than Thani, so i have Bumrungrad do it. If you go there, they call their contacts at immigration.
Are you registered on the new reporting website, or still trying to use the old one. There is a brand new 90 day reporting website you register on before you can use it. I don't have the link handy right now.
If your stamp in passport is valid I wouldn't worry about the online system. It was a human error last June when the agent stamped your passport they didn't enter the info in the system....
This just means you're not updated in the system and you have to do it in person. Once you do that, they should update you and then you can use the online system for your next 90-day report.
Don't worry about the scary overstay message, it's not accurate.
