Is there a waiting period before I can apply for a Non-O Dependent visa?
Can I change a 90 Tourist visa into a Non-O?
Will I need to leave Thailand to get the visa and which is the best country to go to?

That is what you need to ask the employer of your wife. And she needs to check her contract with them.
All depends on the employers and the immigration office they would deal with. You cannot apply for Non-O dependent on her Non-B without the employer's support.
At least her employer has to agree to support your visa as well. (Some would provide full support, some would do with additional cost on you, and some wouldn't support.)
Not all employers would or can provide the documents for you to apply for your visa in Thailand at the immigration office, even if they support your visa.
If they give you documents to apply for your visa at the embassy/consulate in another country, some would give you a direction to go to the specific consulate, some would prepare the documents for the country you prefer to go.
So all your questions cannot be answered here.
