The option is there. After you choose tourist visa it will give you the option for single or multiple. But you can only get a multiple entry visa from the Thai embassy in your home country.

You'll need to upload all 3 plane tickets as part of your application to qualify for multiple entries.

1) into Thailand

2) leaving Thailand for Japan

3) returning to Thailand
