Apply for what? If you also hold the work permit and work in Thailand you can with help of your employer apply 30 days before the last day for an 1 year Extension of Stay at your local Immigration Office. If your company can not meet the requirements you need new company papers and visit a Thai Consulate or Embassy for a new Single Entry Non Immigrant B visa, which will give you another 90 days of stay.
