If the company has no idea what to do, let them visit the Ministry of Labor in the area and ask for the requirements to apply for the Work Permit. All Ministries has a list. They go back to office and start copying the company documents, together with your passport and certification copies they can apply than for the Work Permit. Depending on Ministry of Labor they get directly or a few days later 2 papers, WP3 application in progress and letter, which you have to take to a Thai Embassy or Consulate to apply for the Non Immigrant B visa.
Don't use an agent it will cost you 10 times what it should.
Jump onto the Thai government website I'm sure you will find the relevant information there and download the paperwork. Email to the employer, I think that would be the easiest way if you are not in Thailand
