My girlfriend is here on a 60 day SETV and the amnesty kicked in before we needed to do a 30 day extension.  

When amnesty ends, will she still be able to do the 30 day extension, or is that voided by the amnesty?

there is no real way to know.

It's written in a way that people who take the amnesty can apply for extensions BEFORE the amnesty expires BUT until the amnesty runs out and they actually post instructions as far as what amnesty holders DO at that time, no one knows.
