Hello. For several years I have been on a Non-Immigrant B (Multiple) which I renew annually in Penang. I normally do boarder runs every 90 days. My questions are, is Penang still the recommended place to renew Non-Bs and can I go to the Chaeng Wattana office instead of doing the guesome boader runs. Thanks in advance.

If your company can provide all documents that are necessary to get an extension at an immigration office (because required documents are different from getting new non-B at Thai consulate), then you also can do 90 days report at immigration office instead of border runs after you get 1 year extention.
If the company cannot meet criteria for you to get extension inside the country, then you need to get Non-B multiple from Penang or Kota Bharu (as far as I know only two are issuing Non-B multi to foreigners - company directors - around S/E Asia). In that case, you cannot do 90 days report at an immigration office and you need to get out and in Thailand every 90 days.
