TLDR : Answer Summary

It has been clarified that when exiting Thailand to Vietnam, the tourist visa will be canceled, allowing the application for the Non-O visa, specifically at the Ho Chi Minh City consulate. They need to prepare a letter from their Thai spouse and be ready to pay the visa fees in US dollars.

When you stamp out of thailand to fly to vietnam you will cancel your current 30 day visa exempt entry stamp. Then you'll be fine applying for the Non-O visa based on marriage to a thai.
remember that Ho Chi Minh is the only consulate in Vietnam that issues that visa, Hanoi won't do it. Also remember you need a letter written by your wife to the consulate asking they issue the visa to you. AND that you can only pay for the visa fees in US dollars.
