I may be wrong, but as far as I know you will need to pay overstay until you get the cancellation letter from your university. I could be wrong however

If your visa expired, you are officially on 'overstay'. That is a problem

No such thing. You need to cancel it. Unless you exited the country and re entered on a different visa. It will be problem.

You need to cancel your ED visa first. So you will need a letter from university to cancel the ED visa.
