Is it possible to swap passports while flying to apply for an ED visa in Bali?

Hello everyone, I plan to flight to Bali to apply for a ED visa. 

My plan is to swap passports (my nationality allow option to own 2 passports) and exit Thailand with actual(current) passport and enter to Bali with new one(without any stamp). 

Both passports are the same nationality. Then apply for a ED visa. I read, that to swap passports by cross borders by land is not possible but by air it is without a problem. 

What is your experience? Thank you for any advice.
