I have a one year O visa where I need to exit and re-enter the country every 3 months. If I overstay the first 3 month period for 1 day because of flight issues, will it affect my re-entry visa when I return to Thailand?

TLDR : Answer Summary
If you overstay your Non-O visa by one day due to flight issues, you might have to pay a fine of 500 baht. However, if the overstay is under 24 hours, it's often waived when you leave the country. Overall, overstaying a single entry does not affect the validity of your one-year Non-O visa or your ability to re-enter Thailand.

So you have a year long, multi-entry Non-O visa you got from a thai consulate in another country that lets you stamp for every entry for 90 days, ๐
IF you overstay you pay the 500baht a day like everyone (although usually if you fly out and the overstay is under 24 hours they waive the 500baht).
Overstaying on one entry stamp doesn't affect the VISA (sticker or eVisa PDF) at all, it's still good for a year, still a multiple entry and will still get you stamped in for 90 days when you come back.
