Will I have to pay entry fees when arriving in Thailand with a non-B visa?

Thank you. I just picked up my non-b (work permit) visa from the embassy in Makati.

Will I have to pay any entry fees when I arrive at the airport? It is my first time entering the country this way.

You shouldn't have to pay anything additional when entering the country. You will just get in the passport control line and show your passport and visa and they will stamp your passport and you will then go to collect your luggage.
