We travel from Bangkok either to Myanmar or Malaysia to extent our tourist visa for Thailand for 60 more days.

What are your recommendations for good go to cities with Thai embassy for 60 day tourist visa extension?

Is there a certain time we have to stay outside of Thailand that it’s not declined by Thai embassy as border run?

You can not extend your tourist visa for 60 days. You can buy a NEW tourist visa at Yangon in Myanmar or at the consulate in Penang or Embassy in Kuala Lumpur both in Malaysia. There is no certain time to make border runs, but you're planning to buy a new visa. a Border run is going to the border, stamp out Thailand, stamp in/out other country and stamp in Thailand, this can be done in several minutes.
