I'm taking an internal flight, but my passport is with the Labor Dept. Can I use my Thai driving license as valid ID? Or I have dual nationality, can I use my other passport?

TLDR : Answer Summary
Users confirm that you can use either a Thai driving license or your other passport for domestic flights within Thailand, especially if your main passport is with the Labor Department. Some users note past experiences indicating that airlines might have different requirements, but recent updates suggest both forms of ID are acceptable.
You would have to leave the country on the passport you arrived on. I would think?

Internal Flight means from one Airport inside Thailand to another Airport inside Thailand. Not going to leave Thailand.

I hope both of them work.
My own experience under similar circumstance, I called to the airline and asked Thai drivers license is okay without my passport. At that time the answer I got was No, I was required passport or valid "thai" ID, so I didn't take a risk. But this is quite a while ago so maybe situation has been changed.
