As an American coming to visit Thailand for three months should I come on my 30 day visa free and a few weeks in apply for a 60 day visa or should I get a 60 evisa and get a 30 extension? Which way is best?!

you've interpreted that incorrectly. The tourist visa is valid to be used ONE time within a 3 month period for one entry of 60 days. It doesn't grant a 90 day stay. The visa itself is valid to be redeemed once during the 90 days before it expires, not that it gives a 90 day stay.
