Should I mention the previous application within a cover letter for the new application? If so, any ideas on how to structure this letter?

seeing as all visa applications for thailand go thru the eVisa online web-portal I would say that the consulate reviewing your application will see the previous one which was rejected on their side of the system 🙂
Just apply thru the soft power category using what ever you're enrolling in to meet the requirements
