It sounds like you applied for the LTR from the embassy before you applied with the BOI and got approval. You need to submit your approval letter from the BOI as part of your LTR application.
I have that visa and that's not a document I was required to submit. It's also nowhere in the "required documents" information on the BOI site.
Where are you applying from? Go back to whomever told you that was required and ask. You can e-mail the BOI office in Bangkok also. They are very helpful.
