A one year extension of stay does not cancel the existing ME Non-O visa. You can apply for the extension under any valid entry, and if you leave without a re-entry permit for that extension, you can still re-enter Thailand using the Non-O visa as long as it remains valid.

Surprisingly getting a yearly extension does NOT cancel a valid visa. :O
So for example; if you were on a multi-entry Non-Imm visa, then applied for a yearly extension, then foolishly left the country without buying a re-entry permit for that extension (which would cancel the extension stamp) you COULD re-enter the country on the Non-Imm visa and get a new 90 day stamp if it was still valid.
Most people get a yearly extension on the LAST entry of their Non_O visa, but you can apply for an extension on ANY of the 90 day entries as long as you have 30 days or less left on the entry stamp.
