My NON-IMM B visa expires on the 11th of September, while my airport stamp expires on the 30th of August. Can I do a border run and still get 90 days even if the visa expires in September?

With crazy thinking you could go the other way by visiting the Immigration Office, get the hand out with requirements and apply before 30 Aug for the 1 year Extension of Stay based on employment.

As you have a multiple entry Non-B visa, you will be stamped for the whole 90 days as long as you enter on or before the "valid until" date (11 Sep). For new entry stamp period wouldn't be affected by visa validity.
You have to leave on or before 30 Aug though as your current admitted-to-stay stamp is until then.
