Can I re-enter Thailand using my British passport after traveling to Penang with my South African passport?

Hi everyone, I have a question concerning passports. I arrived in Thailand on a South African passport. I am going to Penang to get a 2 month visa-but I hear they don't deal with these passports anymore. I have a British passport-could I use this and re-enter Thailand with this passport-and then fly out when I leave on this passport again? would there be any issues? Many thanks for your help!
