Nothing has changed, people are still able to get their visas via an agent. There has been no crackdown on visa agent. Just like there was no crackdown on buying lottery tickets on the black market and get paid if they win, even tho it is illegal and sometimes they caught criminals who happen to be working in the black market. It's the same for underground casinos in Bangkok. They are up and running even tho there was a crackdown few years ago because one owner forget to pay his tea money.

The thousands of people did not have a problem because the agent had no problem. Everything has changed now. The fact that these visa's are done by IO's does not mean there is no problem. When you pay 20 times the price for a visa while not meeting the requirements, it will be hard to deny all responcibility.
The real issue here is that this visa center surely has an IO giving them legal, valid stamps. No company would survive if all their stamps were fake because Immigration would figure this out pretty fast. The problem is that there's a corrupt IO on the inside...that's the real scandal here.

A fake stamp is what they give you at the border if you want to cross Poipet. It's a famous bus scam in Bangkok that leads to a restaurant near the border where you get stamped something that never works once you cross border. But when you can use your stamp to exit a country without having to pay twice, or any form of overstay, it is not a scam. You don't seem to understand the difference between legality, and legitimacy. Something can be highly illegal but yet legit in practice. For example, black market lottery is illegal in Thailand, yet, if you buy tickets and win, they will pay you. A scam is when they don't.
Counting everything, these are legit stamps made by IO. If you have been living in Thailand long enough (or you care enough to educate yourself on such issue), you know that this is a very lucrative business that involves Agents + IO. If you have not noticed yet, IO drive very expensive cars. I am perfectly fine with that, it's an exchange of services. Wake up, lol.
