Does my flight for a non-immigrant O visa have to be direct to Thailand from the UK, or can I stop in another country?

I'm applying for a non immigrant O visa. I am married to UK national who is on non immigrant B visa. E visa application is asking for PNR number. Does this flight need to be going from the UK to Thailand directly or can I fly in from another country on the way and use that PNR number?

It does not have to be direct.

The embassy wants to see a flight from the country you are applying from to Thailand. This is part of how they check that you're actually in the country you're applying at.
