TLDR : Answer Summary
The 90-Day report for children is currently exempt until the end of the month, but you can choose to report normally. Since they have new passports, you must visit the immigration office in person or by mail to complete the process, as online reporting won't suffice.

Did you already take the new and old passport to the immigration office and get the extension stamps transferred to the new passport?

I did that yes. Thing is their year education visa is expiring on 29th April and School are doing paperwork now to renew. Is it still necessary the for 90 day report?

At this time they are exempt from filing a 90 day report until the 30th of the month (when the government will announce what you do) OR you can do report like normal. AND you're right, seeing as they're new passports you would have to do an in person visit (or by mail) to get them done. The 90 day online won't work.
